You don't have to, nor want to, leave them on the captured vessel.
Have you the captain skill to board and take a ship? BTW you need that skill and a fairly large vessel with hands to fight and capture said vessel to sail it away to a LARGE port, where you can start your coin farm after you strip the captured boat of all items and transfer the crew back to your ship. Someone on here will help the best they can. Feel free to ask all the questions you have. I don't do it quite the way he does, but it will give you the jest.
Might be a good time to set you up a coin farm to make some ready cash. But the more maps you "buy," in the progression of the game, the more coins you need. It will cost you in your "coins" NOT real money.
